هَنَّأ comes from the Semitic root ه-ن-أ, which carries the sense of being pleasant or wholesome. The base adjective هَنيء means agreeable or good to consume, as in the table greeting هَنيئاً. The verb is Form II, the factitive pattern with a doubled middle consonant, so its literal force is to make an occasion pleasant for someone. From there it settled into the everyday meaning, to congratulate.
