Milyūn is a loanword, not a native Arabic numeral. Arabic counting traditionally stopped at ألف (thousand), so larger units were borrowed from Europe. The word traces to Italian milione, an augmentative of Latin mille, meaning a "big thousand." It entered Arabic in the modern period along with مِلْيار (billion).
